As I commented before, they drifted away; four years separated to only meet again due to Gandora. Yugi didn’t like the decisions Atem took regarding the big dragon, and he fought his way to make sure Atem understood what Gandora meant to him. So Atem had to take a step back and accept that Yugi was already out of his reach.
Or was he?
This is a moment after people finally recognized Yugi and Gandora’s leadership, a moment where Yugi had to travel to another region for some recognition task. In the way he found a lonely Atem who was going to the same direction. Atem was known for never staying too long in one place, a nomadic, traveling to fulfill his duty as the Peacemaker. For Yugi not only was a surprise to see his camp but also a nice moment to catch up with Atem.
They always ran away from each others, they never talked about what forced them to break up, and this looked like the perfect opportunity to finally do it.
